Yes. As long as you change the cache_dir directive in the conf file to
point at the new directory and ensure squid has access to new directory
(owner/group/perms etc)

at least it works for me :)
#cache_dir aufs /var/squid/cache 1000 16 256
cache_dir aufs /var/squid/cache/new_dir 1000 16 256
